I suppose you mean the trains between České Budějovice and Český Krumlov. These are operated by GW Train Regio, which doesn't participate in Interrail and Eurail.
Prague to České Budějovice is operated by ČD and passes are valid.
There is 1 daily direct train Prague to Český Krumlov operated by ČD.
